I saw almost every place in NYC and the most beautiful and my favorite places are:

Chinatown
Statue of Liberty
Brooklyn Bridge
Rockefeller Center
Empire States Building
Wall Street
South Street Seaport
Apple Bus tour
Ellis Island
St. John the Divine Cathedral

These are the places where i visited many times and i always found that its my first time when i am visiting at this place.
